Apparently there are a couple of deleted scenes from S5 in which they allude to Rory having a stepmum and his parents having split. This may also explain why Rory's dad seems to have not been at the wedding or not met the Doctor while he was there, in any case.

I really liked how they set it up like they were going to have to choose between "real life" and "Doctor life" and then in the end it was never really about that, it was about choosing to fit the people you love into your life however you can manage. Although I suppose they are going to have made some manner of final choice by the end of next week....
